Does this muffle the Bose subwoofer much?

Muy car doesn't have the Bose sound system, but subwoofer frequencies are unaffected by cloth covers, seats, firewalls, etc. You should be fine. Of course, YMMV.

Why does the photo show a split in the plastic housing section?

The split matches the split in the fold-down rear seats.
