Does this come with a house?

Yes, it does. All Roombas come with a house to be more effective. In olden days, Roombas wandered the Earth, attempting in a futile gesture to vacuum all the soil and schmutz they could find. In the modern age, environmentalists were appalled and started a movement to exterminate all the Roombas. The Roomba Gods decided that discretion was the better part of valour, and began to distribute every baby Roomba with its own house to vacuum. I personally have 4 Roombas, one in the heart of downtown, one in the mountains for family vacations, one on the coast in Spain, and a small Roomba-plus-villa in Bali.

Are there different settings for different types of flooring? Most of our house is hardwoods.

The Roomba has a self adjusting cleaning head to adjust to the floor by itself. You can customize your clean by changing the power settings to Quiet clean or max power for extra suction as well.

How does this work if you have a two or three story house?

I bought a second (rather expensive) docking unit, and I carry the Roomba up and down the stairs. Works well. Automatically recognizes where it is and uses the correct map. If you go that route, note that the docking unit for the s9 is not compatible with the one for the i-series vacuums, so be sure that you get the correct one.

Is it possible to program multiple vacuums to work independently from each other in different parts of the house? Our home is 12,000 sq. ft.

You can use multiple robots in your home. By allowing them each to map different areas of your home, you can set each Roomba to cover a different area by setting scheduled cleanings for specific areas of the map.
