Can the knuckle couplers and the hook and loop couplers that the Bachmann Thomas trains used work? is there a way I could change knuckle with hook?

Knuckle and hook will not work together. Most people will replace hook with knuckle. You can however replace one hook on one car with a knuckle coupler and use it as a transition car as long as the knuckle end couples to the locomotive.

What are the two small plastic pieces that are included in the box with the locomotive? I can't find any mention of them in the instructions.

Those are optional snow plows, one for each end of the locomotive. As the model is shipped, there are small footboards which are installed on each end of the pilot below the couplers. If you look at the ends from the bottom, you will see that these are installed by two small pegs fitting into the pilot. If you wish, you may remove the installed parts, and then press fit these snow plows, which also have small pegs that fit into the holes. Either way, you will have two small leftover parts

Perfect

This model is well into details that you feel it like holding a real locomotive and you are a giant! It’s heavy as it is metal. A good runner on my HORNBY HO scale tracks. Head lights are working and locomotive runs very smoothly. Updating again as I have bought two locomotives. For the price I have paid, it is really worthy!
