Q: Will it protect my clubs? Is there padding to protect my club heads?

Padding is good. It got mine Chicago to Phoenix and back.

Q: what's the difference between the two versions? does the upgrade have extra padding just at the top for the club heads?

Do not buy this bag. The fabric ripped the first time I travelled with it. Very poorly made.
