If I use a 60 Day Time Card, does it countdown based on my time played or just 60 consecutive calendar days?

It's 60 consecutive days it's pretty much a 2 month subscription because it's $14.99 month

why is this $10 more dollars than loading 60 days gametime straight from square enix?

It is just a time card it's paying for 60 days of the game you use it on your account at the MOG station

Regardless of country you can play on any server in the world (there's actually a lot of Americans that play on the Japanese servers), so you should be able to both access and add time to your account while you're stationed in Japan. You might experience a little lag or a lower ping, but those should be the only problems you experience!
