Could I use a screen protector with this case?

Yes and no. If you do choose to use one you will need to be cautious of the size you order. I have the 44mm watch and ordered the 44mm size screen protector. The case would peel up the edges. I ordered the smaller size and I have not had issues since then. So yes you can, you may have to order a size down.

Do I have to remove the case to charge it with the apple charger?

No. It works perfectly with the Apple charger.

The waterproof is dependent on your watch it self the case does not make the watch unit anymore waterproof than it already is
