I can run 11 speakers and two woofers?

Yes and no. Yes: It can handle 11 speakers and two subs. No: It is not a11 channel receiver. You will need a secondary amplifier that will use the pre-outs to run all 11 speakers. The receiver itself does not have enough power to handle all 11 speakers at the same time. The secondary amp will power Surround Back Left and Surround Back Right.

Are the two subwoofer outputs actually 2 channels or split from 1 channel?

There are 2 different rca connector outputs (Subwoofer 1 and 2) on the back panel of the receiver in the PRE OUT section. You can zoom in the rear panel picture to see them. You can plug in each one or both subwoofers. The receiver sends a mono signal through each output (not stereo), possibly delayed for a few fractions of a second depending on the distance of the subwoofers from the listening area and the MCACC Advanced or Dirac corrections.
