Does this case only have one handle? if so, how does that effect it; does it make it awkward?

Yes it only has one handle but it does not make it awkward or difficult to handle. Its a really great case!

Will an iPad air fit ?

The pocket withing the Hermit shell case os large enough to fit a gmGalaxy Tab A 10 inch tablet with plenty of room to spare. I would say an Ipad air will fit no problem

Is the extra storage in the mesh pocket deep enough to hold a low profile mouse (1.3 inches)?

I would say there's about 1 inch wiggle room if you want it to close without mishaping the shell. If you have the logitech k480,I would get this and a smaller wireless mouse because this is perfect. My tablet and phone stay in comfortably. But I ttied my wireless mouse that's about 1.6 and the shell of the case was able to close but misshaped.
