Q: Does this still allow for access to the battery compartment?

Yes it does, the back of the lizard skin is completely open and accessible. I just replaced the batteries 2 days ago as a matter of fact, it was as easy as before.

Q: Will the flaps near the Steam Button and battery compartment release switch flatten over time to fit flush against the controller?

For the steam button part yes, it fits perfectly over time thanks to gravity. However the battery part (again thanks to gravity) stays as it was if not worse. Then again you don’t see or feel the lower dangles as you’re holding the controller, so i don’t think it is a big issue.
