How will i attach the transmission lines to it?

If you have a TJ, pull the plastic retainer back off the fitting, then remove the wire clip that is in the grove. Then the line will pull right out. New fittings come with the radiator. Several videos are available on the internet.

My Jeep is a manual. Are the trans lines plugged on the radiator since I won't be using them?

Mine did not come plugged for use with manual transmission. It came with several size fittings for the transmission lines. But no plugs
