Q: Would this be considered a M6 type thread?

I was not really sure what M6 meant so forgive me if this is an ignorant answer but according to my brief research it seems like you're asking if it is a metric thread? In that case the answer would be no, the thread is 1/4 20, meaning 1/4 inch is the diameter of the screw and their are 20 threads per inch, which I believe would make it imperial not metric. Q: Would these work on the Jonny Boats Bass 100 rail system?

They should work no problem, you may just have to use them with the T-bolt at an angle depending how wide your track is, if it does have a wide slot opening you may want to also order one of their feel free unitrack adaptor plates for each T-bolt secured product you plan to have. The YakAttack product number is AAP-1012 for one and AAP-1012-6 for a six pack.

Q: what are the dimensions of the T-head?

I just measured some and it appears to be 1 1/8" (at widest point as the edges are rounded) x 1/2" x 1/8", these are not official measurments from Yak Attack though, I just measured some we had in our retail store.
